As Zen says leaving in extra time spontaneously was not the right move. Just looks like they are trying to get a win that they couldn't get during the game.
It looks really bad if they leave right before the game ends and ask for a win, when they made no attempt to ask the ref to warn the fans. As Dallku said, we know they would continue chanting anyway, and then Kosovo would have grounds to leave the game as the team gave a fair warning and would be left with no choice.
The best decision would be to do this far earlier in the game, then you would have a much higher probability of UEFA/CAS ruling in your favour.
Their appeal for a win will be undoubtedly rejected on the grounds they did not interrupt the game earlier and give the referee a chance to sort out the fans (which would not happen anyway, they'll keep chanting), then you can leave. The first course of action in this situation is to report the complaint to the referee. Given the clear ethnic hatred in the chants questions will clearly be asked on why they didn't complain to the referee earlier in the game.
